As this is a dual bank battery charger can you set the Mode for AGM on 1 Bank and Flood cell on the other so they charge att he same time

There is only 1 mode switch so generally batteries should be of the same type. The manufacturer says it is usually not recommended to charge different battery types at the same time. Technically it would only be possible to charge different battery tyes at the same time if they had a common charge voltage range.
